Do you cook them first, then fill them? or fill them, then bake them??

Boil them al dente, fill them and then bake. Easy peasy.

I wouldnt know how to tell al dente pasta, from non al dente pasta if it whacked me in the forehead...

I cook them untill they are just slightly soft. Not soft enough to rip though. Then stuff them.

Al dente means it still has a bit of a "bite" to it, just a bit soft, like Jenn said. Ditto the boiling to al dente, stuff, then bake! Mmmm, stuffed shells <3
