Are the sooty markings undesirable in Rotties? I don't know a lot about the breed standard, but I love his darker look.

He sure does sound like a special little pup!

Yes, you would rather not have the sootiness. Markings should be small and as deeply and richly colored as possible without having black mixed in. Sometimes, however, selecting for deep rich color will also get you some sootiness. One reason why Penny was well suited to Shaka is most of the markings behind her are very clear. Milton is the only sooty puppy in the litter, so she balanced him out well in that respect.

As a younger pup, Milton only had a slightly darker face, so maybe he will lose some of that sootiness later, or he may not. It does add a bit to his unique look, and will definitely make him into one imposing big guy later.

AC, it's to keep them from creasing in the wrong place. Some puppies will have ears that want to fly away from the side of the head during teething and rapid growth. It is a very stressful time in a puppy's life. These puppies will go from 30 lbs to close to 100 lbs about 8 months time. If the ears start to crease wrong during this time, we tape them so that they won't hang away from the cheek permanently later.
