Today when I was taking Riley to do his business, he ran off and jumped into the fertilizer, I think he just stuck his head in and it was all over his face and legs. I went inside and cleaned it off, I don't know if he ate any though?! What should I do? Should I give him lots of water to dilute it?

call your vet.

I haven't been to the vet since I got him because he had a full check-up at the breeder. Will a random veterinarian still help?

Once you brought him home from the breeder you should have had him checked AGAIN within 24 - 72 hours. Who's to say the breeder did what he said he did...or that the puppy doesn't have a dormant problem? You need to get Riley to the vet regardless of whether or not he ate fertilizer. Find a local vet and get an opinion about the fertilizer and tell him you just got this puppy as well. If you have papers from the breeders vet, stating he had shots/dewormer etc. ask the vet if he can verify these things were done by having his receptionist call the breeders vet. You have a 9 wk old puppy and need to make sure he's had what the breeder says he's had and that he is really o.k. and healthy.

Alrite, is it just called a full examination? And they'll do everything from the fertilizer to fleas to food allergies?

You need him booked for a Full Examination.
But make sure and mention what he ate b/c the Vet may want you to bring him straight in.
Either that or advise you on what to watch for when he has eaten this.

My mom just told me that it was potting soil. It contains peat sphagnum, perlite, and composed bark.

Ok but i would still just give the vets (any vets) a quick call and tell them about it.
Just incase!
You can never be to safe when a dog eats something they shouldn't!

Some potting soils are not good for them. yes all dogs get soil in there mouth but generally its soil thats been outside for years adn not the kind that has recently been processed.
